Channel lineup suddenly missing ~40 channels?
I had about 97 channels on my lineup when viewed in the hdhomerun.local web page. I clicked on one of the links there for a channel and the web page timed out, and when I went back to the lineup now I can only see 54 channels. Re-detecting channels doesn't fix it. I power-cycled the unit, I installed the latest firmware, and still all I can see are 54 channels. Looking at it through Plex's Live TV setup shows the same thing. What happened and how do I fix it?

There will be routine background scans done but they usually won't remove a channel. Only actually running a channel scan should remove a channel (exception for prime with cablecard as there are some other things that can r).
Not sure if it is your issue but note that the hdhomerun.local is a "random" hdhomerun unit so if you have more than one device you won't know which one you will get as each device updates the mdns record periodically... you can specify which device by using the device id instead of hdhomerun such as 10A05954.local (note some browsers may require http:// in front of that but I didn't want to make a link when I typed my deviceID).
Without a clue as to which channels are missing and what the signals are like of the physical channel they are on it would b hard to say why you can't pick them up again.

I only have one HDHomeRun unit, so it's definitely not a case of multiple units. I'm on antenna if it matters. I did several scans and was getting 97 channels, did the accidental click on a channel and got the web timeout, then the next scan had me down to 54. It was a matter of minutes between 97 and 54.
I just did another scan with a different browser and now I'm up to 73 channels. Strange.

One of the channels I'm missing now is FOX from a transmitter that's located right next to several other channels I can get just fine, so I don't think it's a case of a weak signal.

Opened a ticket with support and it turns out the channels now missing are VHF channels and I have a UHF antenna. The coax cable can still pick up VHF channels if it's oriented just right and the cable must have shifted and lost the VHF channels. Going to get a VHF antenna and that should get me fixed up.
