Two different RF channels with the same virtual number

I get OTA from two different markets. In the last few weeks there appears to be a new channel in one that is a different RF but same virtual channel as the other city. HDHomeRun guide data is going back and forth removing one for the other, how do I correct this? Or can I?

Channels in question are WHRO (RF 16, virtual 15.1-15.4) and WUDW (RF 15, virtual 15.1-15.5). My tv will scan both channels in (and label one 15.1-15.5 and the other 16.3-16.6), but HDHomeRun is just replacing them so I never know what I'm going to get.

Any help appreciated, I can't find info on this problem anywhere.

You can't (have both) for things that rely on the modern method of tuning... you might be able to eliminate one with a filter (which might be hard considering you say the frequencies are next to each other unless the stronger one is the one you want then an attenuator might work) or by repositioning antenna that way you are sure to get one of them consistently. Typically the one that gets added is the one with the highest resolution or the one that has the best quality.

Other than that, your choice it to use software that does not use the modern method of tuning.

I'm not sure I understand what "modern method of tuning" is, but could you point me to any software that doesn't use it?

MythTV and Tvheadend are two such DVR software packages.
