I'm having a similar problem in Texas.

I have a strong Channel 32 transmitter (KMYS) that uses virtual channel 35 with 2 sub-channels: 35-1, -2, -3 which are 720p, 480p, & 480p respectively. Recently, a nearby low power transmitter, KAXX-LD, began transmitting on channel 35 with the virtual channel 35-1 along with 3 unlabeled virtual channels (they show up as channels 5000-5002). Because KAXX-LD is 1080i on its virtual channel 35-1, my HDHomerun supplants my KMYS 35-1 while offering 35-2 & 35-3 from KMYS.

I really want all of KMYS's virtual channels including 35-1 and have no need for KAXX-LD, but my HDHomerun Quatro will not allow me to tune it!

Tuners in antenna-connected TV's usually solve this problem by creating enough virtual channels to accommodate both stations. There might be other solutions, but throwing away channels is very disappointing!

This is the relevant section channel lineup from the HDHomerun. Note the freq. of 35-1 differs from the other two:
